You can specify where the oma's are created in the tools menu. Its 
best to place them where you would access them if you needed to 
convert them to wav again.

If you interrupt the the auto wav conversion process before it 
completes, you can highlight the oma files in the library and 
manually select convert to .wav and target the location. It does help 
to understand what SS prefers to do with the files and use those 
settings for awhile.  The prompts you describe seem normal for 
installation. It may be that SS is now placing files in the default 
location whereas your old location(s) were customized.

I'm still confused about the nature of your problem(s). Are your 
specifically having trouble with the conversion to .wav from oma?
