Rob -
You're forgetting one vital step to decoding m/s in protools - you must
flip the polarity of track 3, the duplicate of the side track. I
usually do this by loading a one band eq on the track and using the
polarity flip button. If you're doing this properly, you can pan
tracks 1 and 3 to one side and they will completely cancel. Depending
on the system you have you may need to load the eq plugin on track 1 as
well to align the samples. Without this step you are not hearing a
true stereo representation.
