Hi Andrew--
The broadband noise shouldn't be there in section #1 if the Art
Phantom is working correctly and the D50's mic input is performing as
spec'd.
From many tests, we know that the Art should not add any audible
noise to that of the self-noise of the NT2000 [7dB(A) self-noise].
Below is a link to a test we can use to confirm this. The audible
noise "bump" or increase when going from the section featuring NT2000
-> Art -> D50 to the section featuring NT2000 -> MP-2 -> D50 should
not be any greater the noise "bump" you can hear between the first
two samples on this test if all of the components are working
correctly:

Between sample #2 and #3 on my test again, you can hear that
inserting an MP-2 and using the line input does not appreciably
improve the noise performance of the Hi-MD. The pre in the D50 is
spec'd the same and is suspected to be the same as that in the Hi-MD.
The NT1-A is a tad quieter than the NT2000. The MP-2 is SD's
predecessor to the Mix Pre.
Your NT2000 mic seems to be working fine so that leaves us with three
possible suspects, the Art Phantom II, the mic input on the D50 and
cabling. I would have been surprised if having the PIP "on" would add
that much noise.
I'll be happy to continue trouble-shooting but let's do it off-list
and save the community bandwidth for other discussions until we get
it figured out. If others want to follow-along, let me know and we'll
