In terms of embedded FS strategy, I have decided to make my application around a readonly FS on the SD card or the reasons that you mention. For me busy box is good enough, with my QT libraries and application mounted read only on the the SD card. If you need the full debian file system then I am not sure what solution to use.
The other thing I am looking at is using a usb stick for data storage.
