I've done the same thing; I replaced the kernel on the internal flash with my own (needed to compile in some stuff), linuxrc-mine goes on to boot with a root fs that's on the flash's 3rd partition with! /var on an SD partition, /dev as devfs and /tmp as tmpfs.
