I have never used Matlab, so I'm just guessing. But it seems reasonable
that the two columns would be left and right channel amplitude values.
I don't suppose there is any single "right" way to analyze it. You
could analyze each channel separately, or add them together to get a
mono signal. Or both.
As for Audacity, it is intended for editing sound, not for analysis.
AFAIK it has no way to save the file as anything but audio. It sounds
like Matlab is the tool you want.
