I was recently corrected by a referee when I capitalized "Humpback Whale" in a US/international journal submission. The referee's view was that bird common names could be capitalized because they were standardized, other common names should not be. I don't agree - I feel there are good reason to capitalize all common names - but assumed this was common practice and used "humpback whale". Of course, this issue doesn't arise in a lot of scientific writing because scientifc names are used.
