But, if you were to just change the name, what about all the paths in the .project file that point back to the original directory? Are you sure that Eclipse isn't just writing over the "vanilla" copy?

What I did is to copy the peekpoke directory on <drive>:\workspace to a new directory. Then I edited the .project file changing the project name and nothing else. In eclipse you then select import > general > existing project into workspace and find the project file in the workspace directory. (do NOT check the box copy into workspace)

This project builds and you can just use it as a base cleaning out the existing sources and whatnot.
