I don't know which TS product you are using. I use the TS7300 and was able to upload my own hardware description to the onboard fpga, using the open cores ts7300 project as a start. This was not as trivial as expected, as the supplied open core project lacks timing constraints, and changes in the design would lead to read/write errors between the cpu and fpga. You will find comments from Charlie regarding my issues, and they may help you.
As far as I know all of the other TS products with FPGAs lack a open FPGA interface, and you would have to use the schematics as a start and come up with your own implementation. Any implementation you make will not have access to the TS supplied SD and video cores.
You should look at the TS supplied XDIO core before you take the route of re-programming the FPGA. You will have to search the documentation for any info on that path.
