Actually I should have probably mentioned it is using a Virtual Com port.
The device I use is running one of these VCP's http://www.ftdichip.com/Drivers/VCP.htm

So I am working of /dev/ttyUSB0

You think that may have anything to do with it?

Perhaps a silly question...but did you disable the serial console? Two apps on the same serial port will cause behavior like that. I forgot to do that when I first got my board.

I send a command and the response ends around 250ms later. But since all commands are different, I don't want to sleep

the serial in buffer to reject or drop a character.

It's a bit of an annoying problem!

Oh yeah, memory, CPU usage of this application isn't a problem. A healty 8% CPU use, with about 14% mem usage.
