Seems like you've done everything I would have tried!
The console port is configured within the first few lines of the
startup script. I may have been corrupted some how. If you can get to
the boot up script I don't see any reason why you couldn't move the
console to the other internal serial port which I think comes out on
the first 10-way serial header.
Are you booting from the internal flash or external SD card. By
adding/removing JP1 next to the speaker you change the boot priority,
which may halp.
Otherwise it my be a electrical problem which may require a repair
from Technologic Systems.
