Are you booting from the recovery board TS-9441? If yes, then remove 
the jumper "Boot" on the TS-9441. If "Boot" is enabled the system 
will always load the kernel and initrd from ROM on the TS-9441.
You can clearly see if you are booting from the TS-9441, as the 
bootloader says "TS-SPIFLASHBOOT" (or similar). When booting from 
regular flash it says "TS-FLASHBOOT".

I don't know for sure what running "save" from the recovery system 
does; it probably just rewrites the system on the on-board flash with 
the one in memory. In that case it will probably enter SD root 
straight away as you boot from flash.
