I've had the same situation where Apache wasn't permitted things like setting the RTC or moving or executing files.
It was a pain to do, but you can implement a bandaid as I did.
Write an application that runs at root level and looks for the presence of a file.
If the file is present, it executes the content of the file as a script, then deletes the file.
Then have Apache create this script file with whatever needs to happen placed in it,
such as your file copy, etc.
I implemented a remote upgrade procedure this way using ftp for the upgrades, tar to distribute the new files and shutdown to reboot afterwards.
