This can happen often on cygwin - carriage returns getting in and mucking up a text/script file. If a shell script or .profile stops working suddenly it may be caused by extraneous DOS carriage return characters. A lot of editors under Window will silently convert the file to CR/LF pairs when you open them. The standard unix/linux/cygwin command 'dos2unix' will strip out all the CR's. The command 'unix2dos' is the inverse, and will put them back in. Just run 'dos2unix' on your configuration file from the cygwin command prompt/shell. Frank Yahoo!
