VFAT doesnt support unix permissions and has some other limitations e.g. filesize. the second is the error tolerance. i think that ext2 is the better way. you can use the ext3 too, but it can be that your flash not reaches the MTBF. ext3 is journaled so you safe the time for fsck'ing the entire fs on startup after a unclean shutdown. Additionally i heard that some propriteary product exist for reading ext2 filesystems. they can read ext3 too the difference between ext2 and 3 is the journal and small other features.
