I would assume you are mainly protecting yourself from accidental changes, or people that don't have a couple of weeks to figure out your check sums and applications. You are basically worried about people that will like switch chips to see what happens, etc. If they really want to screw you up, there would be a lot easier ways to screw things up than spending time to figure out check sums, etc.
So, better to do something simple, that will prevent all the stuff people could do without a day or two of work.

Coming up with self-made solutions like doing checksums on startup
seem to be easy to override: if they are able to put new stuff on the
card they're likely to be able to remove some as well, including
those startup checks.
I haven't put much thought into this but it may be quite attractive
to "lock" the card to the board and have a means to password-protect
write-access to the card.
