You would need something on the windows machine to create an ext2
filesystem on the flash card , I think.  I am not aware of any tools
that do that. 
One way would be to download a copy of Knoppix and boot it when you
want to transfer files to the CF (that is if part of its kernel
supports USB drives).
It would be a little painful to have to reboot to do it (waiting for
knoppix to boot , though entertaining, is not a fast process).

Or just do what I did and use one of the retired pentium II machines
around my office to load a network install of Debian on to it.
