I don't know which is the best, but I've tried Audacity for analysing land 
soundscapes (just for my own interest), mainly by looking at spectrograms page 
by page, and now I'm trying Raven Pro which makes working with  long recordings 
in multiple files much easier, and can do some automated analysis. I'm mainly 
interested in birds, so I'm not sure how well either of these will work for 
marine recordings, or for the specific things you want to do. Audacity is a 
free program intended for general sound editing, Raven Pro costs money but has 
academic pricing.
