Dan et. al.: That's what I do too --- use a clicker. It seems to work very well. I try to keep the clicker equidistant from the right channel microphones for the two recorders and then align these two channels. It is usually easy to align recordings "by eye", but I also have a least squares matching program that calculates the best translation of one channel with respect to the other.
