Use FTP commands to change to the local and remote directories. Using 
Windows command-line FTP, "lcd" changes the local directory, and "cd" 
changes the remote directory. See <http://www.nsftools.com/tips/MSFTP.htm>

If you're not using Windows FTP, the commands may be different; I'm not 
sure.

Personally, I use (on the Windows side) a GUI FTP program named ws_ftp. 
The LE version is free <http://www.wsftple.com/download.aspx>.
