You just have to get the FPGA loader working. Should be trivial. OK, and in your case maybe you are using the default bitstreams, so you need the framebuffer, and support for the other fpga peripherals. In my app, the fpga is entirely custom. If you poke around I suspect there is support for the fpga peripherals for 2.6 kernels.
