Derek,

It leaves booting from nand without me typing exit and continues with the SD card.  In fact I need that behavior because the unit can be shutoff and powered on with a root terminal.

The one card I have boots directly from the SD card.  The "cloned" card goes to nand and then to the card.

That's certainly normal behavior and there isn't a need for alarm. The TS-BOOTROM bootloader looks for that jumper and if it's on, it'll boot from the SD card (kernel and all) if not, then it'll boot from the NAND flash. When 'exit' is typed from NAND flash, then the linuxrc script will look for an SD card to load the full Debian filesystem. Section 2.4 of the manual gives a little extra detail of the boot process:
