Yes, actually I was amazed at the different speeds of various SD
cards. Something I hadn't quite expected. I wrote a test app and ran
it against dozens of different cards. But we actually settled on using
Sandisk Extreme III's, which are even a little faster than the Ultra
II's.  That took care of most of the problems, but we still have
issues when the disk gets near full, at which point the disk activity
increases - some tasks removing old data while others are adding new
data. Even a single bulk erase will reset the board.

I don't think a USB Stick is a possibility, mainly for mechanical
reasons. It's a pretty tight enclosure, so it would be a tough fit.
Plus worries about it vibrating out of place. And we're using the USB
for other peripherals.
