I'm not sure if I am on the wrong track with your problem or not. If you are
having trouble booting from a high capacity device you could always try the
method used to boot from large hard drives when the BIOS can't handle the
drive. Namely, use a small partition on the device as a boot partition. The
rest of the system would go in a second partition.
