You are not alone in experiencing this annoying problem.
Over on forums.minidisc.org, several people report
similar problems, usually with Sonic Stage 3.3 or 3.4.

I had similar problems with SonicStage 3.4 a couple of weeks ago.
Restarting the computer and reconnecting the device eventually helped.

Most probably this is just an unhappy glitch within SonicStage or the
device driver. System restart leads to re-initialization, and the
glitch disappears.

If these workarounds don't yield the desired result, I think you
should try to transfer the recordings the old-fashioned way, by
playing them via the line out port, and passing the analog signal via
an appropriate cable to your computer sound card's line in port.
